Im right-handed, but 90 of my mouse work is with my left hand-the less-damaged one. In addition, Reaper has much lower demand for resources. Pro Tools likes to stop prematurely, while Reaper will record until you absolutely tell it to stop. For this kind of recording, I would actually recommend Reaper. You can do this by holding the 'control' key on the output of your master bus and selecting your hardware output. You'll either need to use Linein to route audio from Soundflower to your hardware output (that you are using to monitor), or use Pro Tools to send your master output to both Soundflower and your hardware output. The only problem now is that you won't hear anything. Choose the window to be scroll-captured and wait for the editor to open. Then, in Pro Tools send what you want recorded (in most cases, just your primary output or master) to Soundflower, and make your input in QuickTime Soundflower and now you'll be recording audio as well. In the Pick a Task menu, under Screen Capture, select Scrolling Window. Make sure this Aggregate device is your playback engine. Once Soundflower is installed you'll have to configure an Aggregate device in Audio Midi Setup to add Soundflower's inputs and outputs to your existing hardware ins and outs.
